I would take “phoneme to denote upper case” as “phoneme to denote the distinction given to a printed English word by the use of upper case.” It’s a fancy way of saying “You could hear the capital letter as he said it.” I think the author is slightly mocking the idea that someone could say “I am a Wanderer” and have the listener know he didn’t say “I am a wanderer.
